I am currently managing Hamburg and in my 3rd season my second team are in the 3rd division. Since being in the division, any first team player I say can play in the second string side shows up eligible.
I like to use the B side for those needing fitness etc but if I out players in the B squad they don't get picked. I haven't been asked to register a squad for the B side so don't think it's that and the only rule for the league relates to having four under 23s which we do. I even moved a under 19 player mid season and he couldn't play either.
Anyone have any experience in Germany?

I haven’t been there on FM19 but from FM18 I believe this is how it works: B teams can only use players moved to the B team before the trade deadline ( probably some registration going on in the background)
You can test this by looking at some B team fixtures in August and you will probably see that guys in the first team who were set as available for the B team did play. Not sure if that still applies but it basically means they are a lot less useful and flexible tan one would hope.
To be honest though 1st team football doesn’t really matter for u18s and after that you probably want them playing at a higher standard than your B team can offer anyway
